The young Scots started brightly and had the crowd roaring early on when stand-off Jake Dalziel snapped up an intercept and sprinted clear from deep, only to be dragged down just short. England struck first soon after through Lucas Friday.
The visitors extended their lead after a misfiring Scottish lineout, but the hosts hit back with intent.
A botched English restart handed the hosts prime territory and Hamish McArthur burrowed over from close range to open Scotland's account. Pressure kept coming, and after more forward graft, McHaffie powered across as McArthur converted to square things up at 12-12, with England reduced to 14 men.
Despite that setback, the visitors edged back in front before the break, but Scotland had the final say of the half. Relentless work up front saw Jamie Stewart force his way over on the stroke of half-time, sending the teams in with England narrowly ahead at 19-17.
The second half proved tougher for the Scots. England grabbed an early bonus-point try and, despite dogged defence and big moments - including a crucial turnover from Calum Jessop and a try ruled out after TMO review - the visitors pulled clear with late scores out wide.
Three tries and a fierce first-half showing gave plenty of encouragement, but England's clinical edge told as Scotland were left empty-handed despite a spirited display.
