Rory joined the Warriors from Newcastle on a short-term deal in July to provide cover during the Rugby World Cup.
He moved to Oyonnax but has returned to Scotstoun on a new deal until May 2017.
He made 55 appearances for Harlequins over four seasons at Twickenham Stoop and was part of the squad which won the Aviva Premiership title in 2012.
The 25-year-old, who was born in Hannover, had two stints with Newcastle Falcons – making 50 appearances for the Aviva Premiership side.
He has represented England Saxons and England U20s.
Speaking to glasgowwarriors.org, Rory said: "I'm over the moon to be back in Glasgow.
"The style of play really suits me and I'm hopeful I can develop further now I'm back, because I enjoyed the few months that I was here earlier in the season.
"I know most of the boys and the coaches, so that should really help me hit the ground running.
"It's great to secure a longer contract with the Warriors and I want to make the most of it.
"I really like the city, the way the team play and the boys are a great bunch of lads."
Glasgow Warriors head coach Gregor Townsend said: "It's great to have Rory back at the club.
"He had already agreed a one-year deal for next season, but with Finn Russell getting injured against France and both Duncan Weir and Peter Horne with Scotland, we're delighted to get Rory here early.
"He did very well during his time with us at the start of this season and we expect him to settle quickly and compete hard for the fly-half spot.
"His style of play fits very well with how we want to take the game to the opposition, and his kicking from hand and at goal is of a very high level.
"It will be great to work with him again."
